what would be a good journaling system to install?
I'm looking for something that I can write blog style entries with, to track my progress with something specific...but also write articles on the subject pertaining to my website.
I also might want to put in amazon refferal links, or have some way of selling PDFs.

Are you looking for a blog? There are plenty of free blog sites out there (like blogger.com). If you want something that you can customize, then I'd suggest WordPress (www.wordpress.org). It's free (open source) and fairly easy to customize.
Selling PDFs will require a way for folks to pay (like PayPal) and then a means or a place on your site where they can download the pdf; say like a password protected directory.
